Programs (binaries)

In order of how they are typically run:

trc300a?	Reads the TRC (raw) file
binpak?	packs the data generated by trc300a
merge?	merges data from binpak
pp3d?	peak picker used on CID's
go3d?	peak picker used on parent's
drift_calib?
make_dta?	generates search data to submit to Mascot
mascotcmd?	submits DTA's to mascot
mascotpage	sub-process of mascotcmd
mascottsk	sub-process of mascottsk

Automation Scripts

c-go3d	submits go3d jobs to Condor (see c-submit)
c-pp3d	submits pp3d jobs to Condor (see c-submit)
c-rundta	submits make_dta jobs to Condor (see c-submit)
c-runmascot	submits mascotsearch jobs to Condor (see c-submit)
c-submit	submits programs to Condor
c-trc	submits trc (runjob) jobs to Condor (see c-submit)
jobhunter	finds jobs in /jobs/input, completes jobs in /jobs/queue
perfwrap	a wrapper around the time command to generate perf.txt
rewrite-config	rewrites configuration files based on parameters
runjob	processes a sample as far as it can go.
runmascot	automates the process of using mascotSearch
	automates the process of using make_dta

jobstatus - reports the status of jobs in the cluster.
